I just came up with my own suggestion.
Harry.
Even though he's chasing after some sort of dumb dream of his, but at the end of the second half of the anime, which I pretty much forced myself to sit through cause the plot totally went to hell, I still liked him. That guy is just too damn slick.

He said that random violence is as evil as lightning, which destroys random things for no reasons.
However, Haruko is not random. She is quite focused in her quest to get power. She doesn't randomly hit people. She can use her bass guitar to initiate a persons NO. Which would assist her in her quest to obtain the most powerful beings (Atomsk's) NO, as Naota does.

Even Naota wasn't just a random person Haruko hit. She had earlier hit Kamon who told her about Naota. She acts like an idiot, but is really serious and determined. She uses individuals with NO as tools, and lets others do whatever as long as it doen't interfere with her

I mean it's a story about growing up, it tells a good story, it has a good meaning, it's a great anime, but not every little detail needs to be brilliant. Seeing something deeply important in her behaviour is like seeing some underlying philosophical meaning in the latter two parts of the Matrix trilogy, which quite honestly for the sake of the first movie should not be treated as a trilogy.

Bugger I meant it's deep as a whole. Haruko is not a person, she does not have a repution. Furthermore this thread is not about FLCL, it's about likeable villains, Haruko is neither. She's easily the most obnoxious thing in the anime.
It's a good thing this forum doesn't keep track of how many posts users make, I would probably find myself accused of stat padding because of my additions.
