Eva is all about Shinji and his struggle to find self worth and to grow up. This is why the Eva series actually ends with the 26th episode, the End of Evangelion was only created because people wanted a different ending to the human instrumentality project. The Eva units, the angels the other characters are only there to drive Shinji's development. The story is actually told as a flashback in Shinji's mind.
RahXephon is much more about the struggle of the two factions, the Muu and the Humans. The characters are all used to reach the final "tuning" of the world. The script writers didn't copy Eva, they used the same base story to develope their plot.
There are lots of movies that you could pick apart in the same way. There are many anime that you could do the same with. How many magical schoolgirl stories are there?
