Son of a Silly Person..... anyway I noticed Shadow Skill in the list while I was skimming through (sorry if i've missed some things). I like the OVAs personally but I dont really feel they have that dark style of animation that would rank up there with the rest of the suggestions here. As for the series.. I've yet to see those.

If you've seen any of these shows, you'll have a point of reference. This is just my personal opinion on what I would consider dark. I've given ratings on 0 to 10, 10 being high, based on the criteria you mentioned.
Akira (Movie) - Everyone should see this. It's a classic dark movie.

Elfen Lied (TV) - No one should see this. Extremely violent. Couldn't make it past episode 2.

Its really a paradox. You need to see to buy, but have to buy to see. Because TV sucks. Not to mention you get into a series and then it ends with a wimper. (This I see in even the biggest of titles.)
Philosophy, mysticism, and action are hard to put together. Suppose that is why I like the Matrix so much. I like the thinking shows along the line of Edward Scissorhands, but sometimes you need to see asses kicked too.
Gungrave looks good. I worry it will be too much like Cowboy Beebop which was good, but way way way too slow. And a little random, but less so than many.
Too much cute crap in shows for marketing. Damn pokemon clones for sidekicks. I bloody hate filler episodes. Its like contribute to the plot or stop wasting the shows budget.
Hellsing looks good too, but I worry it will be like Witch Hunter Robin which was well....boring as hell. Not to mention I hate the type cast of witches and vampires as villians. The cat is only a villian to the mouse. Its a matter of perspective.
Anti-heros and evil are always so much cooler.

I couldn't let this stand, so if you haven't seen it yet - it's not much like WHR, at least in pace. Hellsing is only 13 episodes long, so there isn't room to drag on for all eternity. And there are magic-users and vampires on both "sides." The ending is one of those random in-the-air endings, probably because the manga was/is ongoing. But it's a lot of fun. Descendants of Darkness (mentioned way back when) is a detective series with a supremely fucked-up central antagonist. Its outlook on life and such aren't particularly dark; in fact, it's kind of optimistic despite all the serial murdering, molestation and dismembering going on offscreen. The shounen-ai is a heavily suggested sideline, plus a central antagonist who doesn't believe in personal space and will molest anything that moves. Not the central theme so much as a pervasive side theme.
That's all I've got, two clarifications. And one seconding of Kakurenbo. Short and not super-dark theme-wise, but interesting and eerie.
