Or it could just be that by deleting posts/threads, you'll be messing around with the tables in a way that creates fragmentation and therefore decreasing performance when data is searched for and retrieved. Deleting near 6K posts however shouldn't be a problem since that's only a minor part of the overall total.

Not in any significant way, our active set fits easily in RAM.
