Now it's time for another guy who hasn't seen all of Evangelion to put in his two cents.
Rei was most likely created by Yui before, or during, the Evangelion development phase. The only reason a Rei/Kaworu is required to operate an Evangelion, is to supply the Eva's soul, when the pilot is no longer interfacing with the Eva. It would be very traumatizing for the Eva's memories, soul, etc to be wiped before storage, and then have all that data put back into it's head. So, I'm suspecting the Rei's/Kaworu's are merely there to serve as a permanent soul/nervous system input device when the Evangelion is in cryo-stasis, or otherwise disconnected from the pilots.
Because the Eva is a living creature, litterally a clone of Adam (or Lillith, in the case of Unit 01), it requires a hypothalamus (the "reptilian brain", or most primitive component of the human brain, at the nerve stem) to operate the vital organs. But considering the Evas are built, rather than grown, and born by a living host, mankind has to put in all the bells and whistles, much like a car is assembled in the local auto shop. Since developing an Eva's brain from scratch would be far too time consuming in R&D, using a series of clones as disposable "black boxes", which interface between the pilot and the Eva, much like the pilot interfaces directly. Instead, the clones are interfacing solely for autonomic functions.
As for the different applications of Rei versus Kaworu, Rei was most likely a prototype based off of Yui during the R&D phase of H.I.P., whereas Kaworu was the final, perfected version. Instead of having Fed Ex ship all the Kaworu clones from SEELE (which would present a major problem meeting NTSB regulations, seeing as shipping Adam or Lillith-based clones is equivalent to chumming for Angels), and having Gendo pulling all the strings for the Japan-based NERV branch, Rei and her duplicates were mass-produced in Japan, but SEELE uses Kaworu's duplicates.
If you think about it, there really is no difference between Rei and Kaworu, except for their gender, and genetic hosts. They're both man-made Angels, merely used as expendible spare parts for the Evas, and for both Gendo and SEELE, they are the tools to initiate Third Impact. Using Rei or Kaworu for a specific Eva entry plug is more like a sign of where the Eva was built (much like how Canadian-built third-gen Camaros/Firebirds had a 1G2XXXXXXXXXXX VIN code, rather than a 1G1XXXXXXXXXXX VIN code, or how Californian-built muscle cars had detuned, more EPA-friendly V8s.
In conclusion, Rei clones are just used in the Tokyo-3 NERV base, beacuse they have the facilities to manufacture LCL, and all the H.I.P. work started there. The Kaworu clones are most likely shipped from NERV-2's duplicate LCL/Evangelion facility in Germany. The Kaworus were probably shipped out to the 7 Eva production lines for the final, dummy-plug controlled Eva series.
The only reason they were built in the first place, was as a method for SEELE to finally put Gendo on a short leash for playing God behind their backs. Because Gendo was in charge of the only NERV base that the Angels were attacking, and the only NERV base that was producing the prototype and test-type Evas, he had some serious influence on the course of events as according to the Dead Sea Scrolls.
