ok I figured out the main problem I was having but theres still a few different options that are a bit confusing.

after doing my first "first pass" everything seems, and maybe its my imagination, a little choppy.

Some programs have serious personal issues when it comes to doing multi-pass encoding. If your end product is "choppy" (read, jerky?), then try using a codec that doesn't do a multipass. It'll take less time and may give you a better end product.

Also, fiddle around with the bitrate. A higher bitrate will result in a larger file (but you're compressing it again after you export it, right?) and a lower bitrate will pixellate your action and panning shots and may cause jerky motion.
