Naturally violet eyes do indeed exist. They're just extremely rare. The reason I'd always heard of for anime characters looking the way they do (ie, not Asian) is that early anime was inspired by early American cartoons, like Mickey, in which the characters had gigantic eyes. The anime we see today has evolved from those early stages, so it would make sense that since it was originally modeled after American cartoon style, that the characters would tend to look more Caucasian.
In an interesting aside, it seems that many American cartoons are now modeling their character designs off of anime. We inspire them, they inspire us. Isn't art a wonderful thing?
