Haven't gotten to watch Grave of the Fireflies yet, but it certainly sounds like the winner of this contest.
For what I have seen, Macross is pretty sad, really. Silent Mobius. Southern Cross is more an overall depressing feel, but sad parts too. *digs through anime collection* Um, Blade of Maui is fairly sad.

Kenshin TV series, 1st season. Mostly straight from the original manga.
2nd season (aka Kyoto Arc)- entirely from the manga.
(3rd season- Entirely made up by the anime creators.)
Trust & Betrayal- Prequels drawn from the part of the manga straight after the Kyoto Arc.
Reflection- alternate ending to Kenshin; diverges in several ways from the manga.
The movie fits into all this vaguely, and is again made up by the anime creators.
