Don't be so factitious... a-m-v.org is great and all, but it gets nowhere near the exposure that YouTube does, and it's also nowhere near as easy to use or share videos. Actually I'd say if you're trying to share a WIP, a file sharing site like Google Drive or Dropbox would be better than YouTube anyway.
Anyways in response to the OP, you don't really need to be too concerned with the copyright claims unless it's muting the audio. If you can still hear audio, you're okay; but the video might be blocked in some countries, and it'll also put ads on the video that the copyright holder makes money off of. You can see details about this in the Video Manager if you click the "Video blocked in some countries" link. It's only really a concern if the audio gets muted, because of course, half of an AMV is the music after all.... I dealt with this years ago when I made an AMV to a Paramore song, and it kept muting the audio whenever I tried to upload it no matter what I did. In the end I gave up, and the copyright lapsed years later and finally stopped muting the audio when I uploaded it. Nowadays before starting a video I'll usually do a quick search for the song on YouTube; if the only results you get are the official video, cover songs, or pitched versions of the song, it probably has a strict copyright enforcement on it. It's up to you to decide if it's worth forgoing putting your video on YouTube to use that song, or if you want to alter the song in some way (it looks like people are still doing pitch shifting) or use a cover song instead. It sucks because most everyone goes to YouTube to see videos, but that's what happens when you appropriate other people's copyrighted works, I guess. I don't recommend filing a dispute though... you probably won't get anywhere. If a copyright holder wants to let people use their stuff and make money off the ads, they will; otherwise, they won't. I don't think there's any arguing with them.
