well...
Kenshin vs. Shishio is by far one of the best (if not the best) of the kenshin anime. When kenshin is beaten down at forst and then all his friends come to help him and finally when he recovers and sends shishio straight to hell with that special attack of his.
And kenshin vs. saito is ok too although there is no winner in the end.
There would also be those fights in dragonball like the one between gohan and cell... kinda cool

The penultimate episode's and final episode's fights in Jubei-chan 2 are highly emotionally charged and often just damn impressive. For sheer choreographing, you can't go far wrong with Bebop fights; fluid and cool.
But best fight? Then you'd need something that truly represents a moral and spiritual as well as physical struggle between two people, and for that you need either of the final two fights in the Kyoto Arc of Kenshin.

-The Battle of A Baoa Qu (Mobile Suit Gundam...hey, you didn't say anything about the fight having to be one-on-one)

-UN Spacy vs the Bodolza fleet (Macross: Do You Remember Love? ... what can I say? That final fight as the music kicks up really clicks surprisingly well)

Vincent (i think thats his name) and Ghoul Army - Hellsing
Kenshin and Shisio "Kid"/ Shisio ( only the final attack though rest of the fight was kinda boring after seeing 2 of the exact fight pretty much) / and the leader of the Ninja group his name escaped me thought this one even though it was the first of his 3 was the coolest heh
Ama kakeru no hi rimeki ( heh i its phonitically correctly) was prolly one the pimpest things ive seen in an anime cuz to be honest gun fights dont impress me all to much

Kenshin vs. Shogo are quite boring
Spoilers.........be warned
I don't think kenshi's battle against shogo is that great. Although they battle twice, kanshin gets his ass kicked and looses his eyesight in the first one... and in the second although kenshin is blind he easily defeats shogo with one strike.
By the way, how was it that kenshin reagained his eyesight??? I missed that part
